Helen wanted Stephen to take her side.  She wanted an ally, a partner.

She wanted Nick to stop interfering. She wanted him to be Professor Cutter at the university, not the ARC ‘s scientist.

Because  she wanted to save this planet,  a beautiful world, until human kind started to waste it.

 

She had to take Stephen away from the rest of the team,  so he would listen to her, follow her.

She had to take Nick’s life, so he would stop his quest.

 

She just knew.  She was chosen to have the inhuman task to save this planet from destruction.

It's a noble thought she wants to save the planet, but the fact that it's at the expense of the human kind, that's difficult to understand.
